For football, I'd honestly just have the "championship" game as an extra home game for the team with the better record / higher rank.

If you hold it at some neutral location like Indianapolis, you're liable to get a game with 15-20K people attending and a lot of empty seats on TV. None of the programs involved in this new BE have a brand-level or national following to really pack a house that isn't theirs, and you have to figure that getting fans to travel will be difficult when you're talking such long car rides between cities like Tampa, Boise, etc. and any middle-location you can pick.
Add into it the fact that some fans choose one road trip at the end of the season. The choices are League Championship game or Bowl game, but not both. I agree, the extra home game makes much more sense for football. With the basketball tournament, you see many games, most of which are worth watching as a bonus to watching your team. With football, there is only one game.

If Boise State and Air Force leaves, then Idaho will probably be left in a WAC with 3-5 teams. Since they're at the bottom of D-1A, there's no one for them to poach, and they'll probably have to go independant.

The Idaho board basically just sold U of Idaho up a creek in order to get Boise into a BCS conference.

Boise State gearing up for ‘awesome’ football complex

The Boise State football program’s $20 million dream home has taken shape.

The complex in the north end of Bronco Stadium will include coaches’ offices, meeting rooms, an academic center and a recruiting lounge on the second floor and a weight room, training room, equipment room, home locker room and players lounge on the first floor. The opponents’ locker room will remain in the Varsity Center in the south end zone.
